The mitochondrial permeability transition pore (mPTP) is a non-selective, calcium-dependent channel located in the inner mitochondrial membrane and involved in calcium and ROS homeostasis, thereby rendering it a critical regulator of cell death. Although its molecular nature and regulatory mechanisms have remained elusive and the subject of intense debate for the past fifty years, it is well established that among its modulators, Cyclophilin D (CyPD), a protein endowed with peptidyl-prolyl cis–trans isomerase activity and the only member of its family localized within mitochondria, plays a key regulatory role. In this study, a multidisciplinary approach was adopted to elucidate the molecular mechanisms governing mPTP activity, with a particular focus on CyPD. During our investigation, we identified a truncated form of CyPD (ΔN-CyPD) in both murine and human cells. Mass spectrometry analyses revealed that the truncation cleaves 10 or 13 residues from the N-terminus in mice and humans, respectively. Bioinformatic predictions were first performed to identify candidate proteases responsible for ΔN-CyPD formation. These predictions were subsequently validated through in vitro and ex vivo assays, which confirmed the mitochondrial calpain 1 as the protease potentially generating ΔN-CyPD. HEK 293 cells (WT and CyPD-knockout, ppif-/-) were selected as experimental model both because ΔN-CyPD is endogenously detectable in the WT line and because swelling and CRC assays robustly reproduce the established role of CyPD in promoting mPTP opening. Transient re-expression of FL-CyPD and ΔN-CyPD in ppif-/- cells revealed distinct functional behaviors. Metabolic analyses showed that ΔN-CyPD–expressing cells exhibit a reduced spare respiratory capacity compared with both ppif-/- cells and those expressing FL-CyPD, indicating an impact of the truncated form on mitochondrial function. Consistently, CRC experiments demonstrated that re-expression of either CyPD form decreases CRC compared to ppif-/- cells, although not sufficiently to fully rescue WT phenotypes. To investigate protein–protein interactions and determine whether the two forms display distinct partners, plasmids encoding FL-CyPD and ΔN-CyPD with a C-terminal c-Myc tag were generated. Using a commercial immunoprecipitation system, both CyPD forms were successfully immunoprecipitated, establishing the groundwork for future mapping of their potentially distinct interactomes. Collectively, this work identifies ΔN-CyPD as a novel CyPD form potentially generated by calpain 1 and demonstrates that its presence may affect mitochondrial functions and mPTP regulation. These findings provide new insights into CyPD biology and lay the foundation for exploring how distinct CyPD forms contribute to the modulation of mitochondrial permeability transition.

Il poro di transizione della permeabilità mitocondriale (mPTP) è un canale non selettivo e dipendente dal calcio, localizzato nella membrana interna mitocondriale e coinvolto nell’omeostasi del calcio e dei ROS, il che lo rende un regolatore critico della morte cellulare. Sebbene la sua natura molecolare e i meccanismi di regolazione siano rimasti elusivi e oggetto di intenso dibattito negli ultimi cinquant’anni, è ben consolidato che tra i suoi modulatori, la Ciclofilina D (CyPD), una proteina dotata di attività peptidil-prolil cis–trans isomerasica e unico membro della sua famiglia localizzato nei mitocondri, svolge un ruolo regolatorio chiave. In questo studio è stato adottato un approccio multidisciplinare per chiarire i meccanismi molecolari alla base dell’attività del mPTP, con particolare attenzione alla CyPD. Durante il nostro lavoro, abbiamo identificato una forma tronca della CyPD (ΔN-CyPD) sia in cellule murine che in cellule umane. L’analisi mediante spettrometria di massa ha rivelato che il taglio elimina, rispettivamente, 10 o 13 residui dalla porzione N-terminale nelle cellule murine e umane. Sono state inizialmente effettuate predizioni bioinformatiche per identificare le proteasi candidate responsabili della formazione della ΔN-CyPD. Tali predizioni sono state successivamente validate tramite esperimenti in vitro ed ex vivo, che hanno confermato la calpaina 1 mitocondriale come proteasi potenzialmente responsabile della generazione della ΔN-CyPD. Le cellule HEK 293 (WT e knockout per il gene della CyPD, ppif-/-) sono state selezionate come modello sperimentale sia perché la ΔN-CyPD è presente endogenamente anche nella linea WT, sia perché esperimenti di swelling e CRC riproducono in modo robusto il ruolo consolidato della CyPD nell’apertura del mPTP. La ri-espressione transiente della FL-CyPD e ΔN-CyPD in cellule ppif-/- ha rivelato comportamenti funzionali distinti. Analisi metaboliche hanno mostrato che le cellule che esprimono la ΔN-CyPD presentano una capacità respiratoria residua ridotta rispetto sia alle cellule ppif-/- sia a quelle che esprimono la FL-CyPD, indicando un impatto della forma tronca sulla funzione mitocondriale. Coerentemente, gli esperimenti di CRC hanno dimostrato che la ri-espressione di entrambe le forme della CyPD riduce la CRC rispetto alle cellule ppif-/-, sebbene non sufficientemente per ripristinare completamente il fenotipo WT. Per indagare le interazioni proteina-proteina e determinare se le due forme presentino partner distinti, sono stati generati plasmidi codificanti per FL-CyPD e ΔN-CyPD con un tag c-Myc al C-terminale. Utilizzando un kit commerciale di immunoprecipitazione, entrambe le forme di CyPD sono state immunoprecipitate con successo, ponendo le basi per una mappatura futura dei loro potenziali interattomi distinti. Complessivamente, questo lavoro identifica la ΔN-CyPD come una nuova forma di CyPD potenzialmente generata dalla calpaina 1 e dimostra che la sua presenza può influenzare le funzioni mitocondriali e la regolazione del mPTP. Questi risultati forniscono nuove conoscenze sulla natura della CyPD e pongono le basi per esplorare come le sue diverse forme contribuiscano alla modulazione dell’mPTP.
